The fifth season begins with a series of dramatic events and science fiction, where the Longhunmen group met for the first time to help a woman who claims the government plans to use civilians in a new, seemingly secretive experiment. On the other hand, a new mission is being carried out by Mulder and Skoley, who are investigating the disappearance of many people during difficult times and in critical conditions.

The show had completed production on its first feature film, which led to everybody involved in the show seeming kind of tired of it and a strangely rigid structure, that HAD to lead to a destination everybody already knew about.
